Great theory. But there's a problem with, and a problem in general with that whole plot point.
Which leads to the second problem..
And just in general, a lot of this movie's plot sounds like Star Gate.

If there was a rogue engineer who seeded the earth we don't know at which point his kind learns about it. When the ship leaves the planet has been terraformed but seemingly thats it. Surely they know about earth as a planet ready for carbon based life, but did they keep a track on what's happening there?
When does this creation of life on earth happen anyway... Did it happen about 2094 years ago in the movies timeframe or much much earlier? Was this even the first time earth was seeded? Did the engineers plant dinosaur bones into soil to mess with us, or have there been many cycles of creation already before this? We can go with either creationist or evolutionary view here, and both fit perfectly well with the movies overall themes.
Remember that Shaw, Ford and Holloway determined the headless engineer has been dead for about 2000 years when they find it. Maybe the engineers or shall I say demolition experts on LV-223 got the word on unintended seeding of planet earth right after the terraforming crew returned from its mission. Something just went wrong and only one of the jockeys survive blaming mankind and it's creator for everything, hence the hatred. The ship leaving earth at the beginning is clearly not the same type we see later on LV-223 or LV-426 in Alien.
Although in the end none of this makes sense, since Shaw dates the cave paintings in Skye to be about 35 000 years old. We can assume she is wrong either because of her preconceptions or carbon dating is simply not reliable. Or that the paintings are from a different cycle on earth.
As I said, in my opinion the cave paintings are just a very lame device to start the mission and I can't really make any sense of them in the context of this all. But let's throw some things on the wall and see if any of them sticks...
- Since earth as we know was created about 2100 years ago and the life seeded by the rogue engineer developed at very rapid rate it is possible that this engineer himself did those cave paintings for some bizarre reason. Maybe he thought that his own race would be long dead before mankind would ever be able to travel there, it would have served as a lesson for humans to see their creators had destroyed themselves. He knew what to expect both from mankind and his own people.
- Maybe these paintings are from another cycle and the engineers were more involved with humans then. Something destroyed life on earth (natural disaster such as a meteorite, disease or or the engineers themselves) and engineers reset the planet to a terraformed state, then a rogue engineer seeds it again. No one remembers those pesky humans tendencies to record history on cave walls. In the paintings we see a solar system, not just one planet, maybe their home planet was just near LV-223 but is already dead because some of some conflict or cataclysm before humans ever find it in person.
- There is an innate knowledge derived on cell level about things that drive humans to imagine giant beings as gods that point to objects floating in the air. A genetically coded map if you will.
2.Spoiler:Why in the hell would these SJ's give these early humans coordinates to a military installation instead of their actual homeworld!? Because I keep reading that LV-233 was like a military base that housed their bio-weapons. Ok. So why would they give humans that info!?
Spoiler:And to leave your most precious weapons and creation technology laying on the floor, for any random android to carry it away, as a trap. Way to go jockeys.
Spoiler:The holograms of running jockeys and the whole navigation room are also a bit weird. What is the point of those? Okay, maybe it's some kind of logging device but showing how the whole navigation of your bio weapons carrying ship works is not such a hot idea.
Great theory. But there's a problem with, and a problem in general with that whole plot point.
1.Spoiler:I keep reading that the Space Jockey's want to destroy Earth. This makes absolutely no sense. It doesn't even make sense with the great explanation Moloch Horridus came up with. And here's why: The Space Jockey's/Engineer's KNEW about Earth and KNEW about the human beings (early civilizations) that lived here. Remember, the whole reason the Prometheus mission happened was because the two Archaeologists found paintings(!?) from early human civilizations depicting Space Jockey's showing their "home world" i.e. the star system coordinates to find them. They would have no way of knowing this (i.e. the first SJ that seeds Earth was dead millions of years before their existence) unless the SJ's came back and visited them and gave them that info.
Spoiler:Things have been left answered on purpose, this is the main reason Shaw is heading to the Engineer's home world to find answers, she clearly states a few times she does not understand why they are doing this. What I got from it is that they are clearly offended by David's existence. Humans had evolved to a point where they are now tampering with genetics, and also creating artificial life. Just like Man in Greek myth obtaining fire becoming like gods, Humans are becoming like the Engineers and are now posed as a threat.

Spoiler:Can't answer that very well, but the moon was a disaster zone, so the Engineers were not able to finish what they were creating. Maybe it was going be a fail safe trap set up if Humans become too intelligent and are able to reach this area?
However it could be a plot hole, like the company sending unsuspecting humans to retrieve the Alien eggs rather than just getting in a spaceship and getting them themselves?

Spoiler:Biggest problem was this.. We have just spent nearly an hour and a half waiting for some kind of answers. Then the captain bursts in the door and announces.. "it's a military base, it's too dangerous to do this work on their home world it's a military stock hold!!" WTF?

...several people laughed at this in the theatre today (and at Guy Pearse). I also realized that all the cool "Alien" riffs..the Hammerpeed, the caesarian in the pod, the giant hugger, the protoxeno. None of them actually had anything to do with the narrative. You could cut them out and it would not effect the story.
They had no consequence. Pace had her monstrous abortion and 5 minutes later was chatting with Weyland!

Rorywan your spot on with all those plot holes, the characters were pretty stupid too! That bit when there trying to outrun the rolling spaceship and none of them were bright enough to run sideways to avoid it!

In my opinion just one somewhat fitting theory when we account the whole creation aspect of the story.
Main problem with engineers hating mankind because of David is we have no evidence they ever knew about androids such as him before David speaks to the jockey that rips his head off. So it doesn't really explain why they targeted earth for termination some 2000 years ago, remember the holograms. We already have cloned sheep and other animals, selectively bred species and so on, why would they be pissed because mechanical being that can't even reproduce?
Could be the engineer was pissed of anyways and David being foolish to speak their language was the last straw. I think the writers just wanted a headless android to riff with Alien.
